Probably Prague - Cesky Krumlov - Salzburg - Vienna - Budapest. As for a car, maybe Salzburg to Vienna to minimize the drop off fee (otherwise could be as much as $500). I also think 10 days is barely enough for Salzburg, Vienna, Budapest with out Prague. Your plan has about 20 hours of travel and travel related time between Prague and Budapest.

We used the Comfy Tour shuttle from Munich to Cesky Krumlov and back. I highly recommend Comfy Tour's excellent service. Our shuttle driver was prompt, polite and a careful driver.
